I am not able to see a pattern wrt which links ARE indexed, and which
are not.

However, I just ran the page thru a html Validator and it seems to have
many serious issues. Perhaps if you fix the most important errors,
spiders will be able to crawl the page better.

I looked at some of the code that is supposedly wrong, but it gives these kind
of warnings with almost any site made in dreamweaver.

Could my problem have something to do with my sitemap or something? (
/sitemap.xml) I'm really getting the idea that google is messing up the index
maybe due to a bug or something. Is there a way to let them know this and ask
for a manual evaluation?

Not true at all. You need to check your html to see if the errors
detected are important ones. Sure, some errors are not critical to
issues like this, like lack of valid alt attributes, but some errors
must be fixed for the page to be parsed properly by a browser, or by a
spider.

With invalid html, it would be hard to suggest the problem lies with
them rather than with your page. I personally have no idea how google
handles a disparity between sitemap.xml and the actual links on the site.

Ill have a look at the code then. the weird thing however is that google has
indexed most of my pages properly which can be checked when typing site:mysite.

All a sitemap.xml does is tell Google where files are, and how often
they get updated. Google then decides when they will actually crawl your
site. I have been waiting for months for them to finish crawling one of
my sites.

The thing also is that google has indexed almost all my pages and when you
look in the cache you can clearly see that the URL links to my other internal
pages are indexed properly, so why doesn't google incorporate whis in google
webmaster tools? The pages that now do receive internal links (the few that i
showed you) get a good amount of traffic from organic traffic and the other
pages NONE. So, until this has been indexed properly I dont get a good amount
of visitors.

But you will never get a definitive answer from Google, as that would
mean giving away their secrets, and if they did that, everyone would do
what they did with search engines before Google came along, and the
results would be piss poor and full of rubbish over hyped sites.
