Oh, just an RTFM moment. I set the using only the name and the value
and the time. When I added the extra parameters - path and domain most
important - it worked as it was supposed to.

If anyone else has the problem, remember to
set("name", $value, $time, '/','.mysite.com',0);

as soon as I got some fresh air to clear my head then re-read
http://www.php.net/manual/en/function.set.php , the example for the
"domain" parameter made it perfectly clear to me.
